Without getting into spoiler territory because I fully plan on playing it....

I know that MGS3 is a prequel to all the MGS events, but does it have anything to do with the storyline outlined by MGS2 (specifically, does it deal with the Patriots at all?), or is it just a deviation and MGS4 picks up where that leaves off?

MGS4 picks up where 2 left off, 3 is before 1 (and another game I believe). You play as Naked Snake.

Somebody correct me if I'm wrong, but I believe it does. I think it touches on The Patriots origins as The Philosophers (unless they were something completely different).

In the timeline, MGS3 is first. But elements of characters in part 3 form the basis for the patriots that emerge a few decades later. :)

Without MGS3, 4 wouldn't mean nearly as much. The sheer number of "oh my gawd" moments that stem from character relations revealed.... it all feels like a giant awesome manly soap opera. With guns.

Fair enough. I'll go the normal route :)

You are correct sir, MGS2 only really mentions the Patriots and gives you a brief view of their scope. MGS3 explains the Patriots, and gives some precedence to a lot of the events that happened later in the time line. MGS4 concludes the story of the Patriots, since these games are really about them and the genetic bloodlines of one family. Very, very interesting stuff.

Story-wise, MGS3 was by far my fav!

Gameplay-wise, I gotta go with MGS4. I played it almost all the way through in one sitting. It's got a really good balance between gameplay and cinematics (in my opinion). You play for a while and then watch a 5 or 10 minute cutscene and then you go back to playing. You never really feel tired of playing and the cutscenes are interesting (provided that you don't get lost in this big mess of information about the Patriots, GW, Liquid Ocelot, etc...)

I'm rather excited for MGS Rising and Peacewalker.

This is the chronological order: MGS3, Portable Ops, MG, MG2, MGS, MGS2, MGS4

And to adjust that timeline with the new games Peacewalker is set to follow Portable Ops. Rising will have MGS4 as a focal point but it could fall on either the pre or sequel side of things.

AC!D games are non-continuity.
