Did you catch what it was? We did -- an Apple logo. It is unmistakable.
A poster on ps3forum, Aleman360, decompiled the flash file and claims to have found the culprit: an Apple product with smoke floating down on it. Did Sony use a trial version of Apple Shake and couldn't remove the watermark? We'll keep you posted.
Well...that's one way to stir up rampant speculation.

I'm pretty sure the trial version of Shake doesn't have a watermark -- Shake 3 didn't, at least, and there's no mention of a watermark on the trial download page (http://www.apple.com/shake/trial/). The main difference is you can't save with it, which would make it pretty useless for Sony's purposes. Someone with a Mac should download the Shake 4 trial and double-check this.

According to Top Men we know, the Apple logo is part of a video playing in the background with a PlayStation 3 overlaid.
"I'd imagine whoever made that flash is the same agency that did something for Apple," our Top Man suggested, "and they haven't reworked the video effect properly."

Itunes, quicktime, content, software. If Sony does what I think they might be doing, they would have dealt a incredible blow to Microsoft and gained online distribution street cred in one shot. Apple is one of the companies supporting Blu-Ray.

The decompiled picture (included below) obviously shows that it is not a watermark. It seems the Apple is embedded in the block of black dry ice. Its either a joke, or a mistake that was not supposed to be seen yet. I take it in a sort of "Apple inside" way.
We'll see. Joystiq says the PR firm is making a statement later.

Okay, I'll join the baseless rumor group:
A Sony-Apple alliance would explain why Microsoft is taking the drastic step of buying songs for people if they switch from iTunes to their future music service.

I think everyone missed the obvious. The Cell processor is PPC based. Apple has historicaly been the largest user of PPC processors.
Apple PREVIOUSLY used PowerPC processers...then they changed to Intel.

The 360 uses PPC processors now.
I'm guessing that this was just a mistake, but it's still odd.
